The England team indicated Atkinson felt some "soreness" and was to take time on the sidelines to undergo evaluation "during the day".
The final Test of the series in Sydney begins on Sunday, 4 January.
The visitors have been without key quicks Mark Wood due to knee trouble and Jofra Archer to a side strain on the current trip.
A replacement bowler was brought into the squad as cover for Wood.
Atkinson struggled early in the series, taking just three wickets.
He was omitted of the third Test, before being recalled for the Melbourne Test as Archer's replacement.
Atkinson improved at the MCG, taking two wickets during the host's first knock, and scoring 28 runs as a batsman being one of only three English batsmen to get into double digits.
Following a brief spell in Australia's second innings, he came back on Saturday morning and removed Scott Boland edging to the keeper.
However, towards the conclusion of that over, he bowled a change of pace to the batsman and immediately felt his left hamstring.
